Shorty was swallowed by a Stalker known as Sinkhole. You must find the Stalker that swallowed him, which can be seen thanks to Shorty, and kill the Stalker. After that you can kill Shorty.
Shorty is a typical Midget Psycho. He got free from one death to find another, much quicker one.
