This trophy/achievement can be found within the mission: The Rucker Extraction. The Golden Penguin is found a short ways into Golem City. The big problem you will need to deal with for this mission is that the Golden Penguin is an item that needs to be picked up and carried.
Just after you are waved in, go over to the left and take the ladder there up.
Go forward from the top of the ladder and turn right then left. Go to the left of the crates and go to the outer portion of the walkway. Take the next ladder in front of you.
Climb up this second ladder and go through the door in front of you.
Just inside, a bit to the right, you will find the Golden Penguin. You will need to pick it up and bring it to its colony.
Grab the penguin and head over to the door. Open it up and head on out.
You now need to head down to the ground level. If you have the Icarus Landing System, you can simply drop to the ground. Otherwise, you must carefully make your way down to there. Take your time to search and find the various landing points that will let you do this.
Once back on the ground, head to the North, to the group of people. Turn to the Northwest there. Take the stairs down toward the Svoboda Narrows.
When you reach the bottom of the stairs, head underneath the stairs. There is a Vent Cover you will find that you can open. Set down the Golden Penguin. Do so, grab the Penguin once again, throw him in and head into the vent.
Go through the vent to the North. Open the Vent Cover at the end of it after dropping the penguin. Perform a Take Down on the officer who is patrolling this area before you grab the penguin again and continue forward.
Move forward carefully because there is a second officer in the Southern portion of the restricted area you have entered. Just be mindful of that officer's movements. Go to the East and open the door there. This triggers a story cutscene when you do so. After it, turn around, open the door behind you and grab the Golden Penguin once more.
Head to the East with the Penguin in hand. The next door is on the Southern side in the next portion of the room. Drop into a crouch and head to the door. There is another officer in the next room that is patrolling.
Head through the door and immediately turn to the left. You will see a hole in the fencing that you will be able to walk right through.
Go over to the right and take the stairs upward to the Stedry market. Turn to the South to start making your way forward in that direction.
There are a few ways to get through the market. This is just one path to make matters simpler. This path will use the nearby elevator to avoid the lengthy ascension.
Just inside the market, on the left, you will notice a man talking on a cell phone. Behind him is the key you will need for the elevator to the South. You need to wait for him to move away and this will take several minutes.
Once the Aug has started moving you must follow him to the far end of the market. He will head into a back room and that is the time to perform a Take Down on him. Loot his body to find the elevator key that you need.
Head to the Southwest. You will find the elevator there. Simply interact with it now that you have the key. You need to use the card reader on the right-hand side of the elevator door to open it up. Grab your Penguin and head inside it.
Enter the elevator, drop the penguin briefly to trigger the elevator to go to The Throat. This will bring you into ARC Territory. Go to the North here to find it. Another story cutscene will trigger when you go through the next door. Once again, go back to the door and retrieve your Golden Penguin. With it back in hand, time to press on forward.
Go to the Northeast then turn to the East. There are Frag Lasers defending the passage you need to head through. Use your wireless interface to disable the lower 2 so Jensen can move through safely. You need to either throw the Penguin through in advance (which has the chance to set of the lasers) or set it down then hack the lasers. On the other side, open the door and head on through.
On the other side of the door go over to the terminal on the wall. Interact with it if you have Level 5 hacking. If you do not, use your Multitool to crack it. Once you have. Tell it to deploy. This will have a walkway extend out from the other side of the gap to your East. Head on across it.
Head to the left, drop the penguin to break the lock on the door in front of you. Pick up the penguin and then head for the elevator in front of you. Once again, use the Card reader to the right of the door to open the elevator door. Get in the elevator and take it Nahoru (Up).
When the elevator reaches its destination go to the West, smash the lock on the gate, and head on forward. Continue to the West and into the restricted area. Turn to the North. Be careful because there are numerous enemies you will need to deal with. A stealth approach can be very helpful here once you reach the bottom of the stairs. Go up the stairs to trigger the cutscene. Turn around and head to the top of the stairs to reclaim the Penguin.
Now, either you can sneak, fight or sprint through this next section. There are numerous foes so make your choice as to deal with them or run past them. Run straight to the west.
You will see a pit on the right. drop down into it.
After you drop, go to the door on your left. It has the numbers 300/20 on it. Go on through it (in a hurry if you just ran through).
Go to the Southwestern corner of this room. You will find a weaken vent. Use the Punch Through Wall augment to break through the vent cover. Grab the penguin, throw it in and then go through yourself.
On the other side go forward to the South and then turn to the West. Grab the Penguin if it landed nearby and look down into the pit there. It is electrified and you need to drop down into it to shut it off at the breaker. Just quickly run to the break and interact with it to shut down the electricity.
Grab the penguin and throw it up to the West across the staggered rises.
Climb up and you will find a number of Golden Penguins. You have found the colony that you have been searching for.
Grab the penguin once more and bring it to the throne. Simply place it on there to complete this trophy/achievement.
Once the Penguin Prince is in place, a secret compartment with some software will open.
