The Heart of Crota is protected by an Arc Shield. It will keep to the main open portion of the section of the Refinery it is in. You need to use all of the cover to get in good shots against it. Use Arc Damage to quickly destroy its shield. Go for headshots or just powerful weapons against it after that.
